Contrary to popular belief, the CIA/NSA did not train or eqip AQ. They did train and equip the old Afghan rebels (what grew into the Taliban and Northern Alliance) to fight the Soviets in the 80's. AQ was started by Jihadists from Egypt, Saudi and Syria (mainly). It suited the Taliban's purposes to give AQ shelter. But most senior Taliban were actually against direct overt strikes on US soil because they knew the US would be forced to respond in kind and their military might could severely hurt or destroy the Taliban.
