You have to understand that Karnivool can't really be compared to any well known bands purely because they are so different to mainstream music.
They're very experimental and push boundaries with the the complexity and so forth of their sound.
But to give it a go, I can maybe name two...
1. Meshuggah - A Swedish group who are always listed amongst the 'Vool's biggest influences. Meshuggah are incredibly complex and so naturally comparisons are drawn. Karnivool experiment with time signatures and tuning etc but Meshuggah do it so much more. Plus Meshuggah are a heavier band with a very different vocal style. 2. They draw a lot of comparisons with Tool. Again for the complexity and the fact that they stray so far from conventionality. Personally I think its hard to compare the two because Tool are so truly unique, but so many people do I might as well mention it here.
